Does the template builder replace job variables
(%myVar%) with values from the prompts
in the Notification Script? It does so in the
regular script, but it doesn't seem like it does
in the Notification Script.

Also, the MSG_LATE job property does not seem
to have any effect on the job definition when set
to 'Y' My MSG_SCRIPT is 'Y' as well.

Variables are not replaced by the Template Builder. Template Builder simply creates a text file (.INI file) which can be used as template.
They variables are replaced when you create a new job from template.

As far as I know it works only for job properties and job execution script but not for the notification scripts. It would be nice to have this option for notification scripts and looks like it should be easy to implement. Please submit an enhancement request to support@softtreetech.com

I played with MSG_LATE and it does not work for me so I guess it is a bug in the JDL parser – the piece of code that converts JDL files and templates to job definitions. I will make sure we get it fixed in the next maintenance release.

In order for the MSG_LATE to work correctly, SCHEDULE_TYPE in the template must be assigned a time-based event type such as D, O or T.
