I don't mind using ftp, because they servers are secured, but I don't know how to set this up.
Any ideas?

I got it to work, here's how:
Edit the files /etc/vsftpd.ftpusers and /etc/vsftpd.user_list and remove the 'root' line from each file.
Which raises another question, how should I be running this?
right now I run this program as root, can I run as a user other than root and how would I configure this?

Yes, you can run it as non-root user if all jobs will run using the same user account.
You can also use PAM as an authentication method. FTP server would not be needed for this authentication type and you would not have a user dependency.
