I have just installed the 30 day trial version of DBtools. When I tried to analyze the indexes of our database it failed with a message ORA-00911 invalid character. This is because we have the ~ character in our index names. When using PL/SQL scripts to provide statistics on our indexes we need to enclose the index name with double quotation marks eg "A000~0". Is there any way around this.

Sorry, dbIndex does not use double quotation marks in name qualifiers. There is no option at this time to "enable" or "disable" using them.
